Elvir Maloku made his debut for Hajduk on August 28, 2013, in a match against Lokomotiva Zagreb with coach Igor Tudor.

In three seasons with Hajduk's first team, Elvir collected 69 caps in official competitions, of which 48 in championship matches.

He scored a total of 7 goals, and will remain listed as the youngest Hajduk's scorer in the Croatian  Cup, at the age of only 17 years and 140 days.

Elvir played his last match for Hajduk against Rijeka, on 24 April 2016 at Poljud .
